GK-3 issue

I hope someone can help me. I have 2 guitars, one with a GK-2a that works fine a another with a GK-3 in which the top 2 strings (mostly the E) are considerably lower in volume. When i go to my GK setup in my SY-1000, all strings show fairly equal levels but in a patch I have to have the E to 100, the B to 75 and the others around 15. Any ideas what this could be?
I've cleaned both ends with cleaner and plugged/unplugged several times.

Thanks for the reply. The string to pickup distance is around 30mm (the max) and the bridge is a floyd rose (same as on the other guitar).This used to work but I haven't used my GK system for a while so I suspect there's a problem with the pickup

That doesn't explain why the levels look right in the setup, but change when you go out into the instruments. Have you tried jacking up values in the setup to compensate?

You would think that is the GK senseitivity VU metrs show equal string levels, that the instruments would also produce equal levels on each string.

Patch backup and Factory reset fix it?
