I am trying to get my GT100 to have true separation with no bleed between channel A and B, with A going into the left out, and B going into the right out.  Any ideas?

Move all the effects out of the channel merge area of the chain (where A & B join back together.
You can place the effects in channel A or B paths, before or after the preamps,
or in the front part of the chain before the channel split.

Most effects are not stereo, so the signal after the channel merge will remain stereo until mixed with mono effects.

Ok, as I understand it, basically there should be no stereo effects after the mixer.  Are there any other settings that need to be adressed, like a pan somewhere?

The mixer after the preamps has to be set to dual. Don't have stereo effects after the mixer at all. Put delay, or whatever, on just one of the amps. Make sure if you have the effects loop turned on, it is before the preamps. I've beem through this same thing. Any effect after the mixer will sum the sounds
