2001 Roland Strat 12 string tracking problems

I have a Godin midi and an external GK3 I use on my LP's and have had no problems like this: I bought a 2001 MIM Roland ready Strat GK and it tracks fine EXCEPT when using the 12 string. I tell the GR55 it's a GK2A. Now here's the weird part: If I play the notes open or on the 12th fret the high and low notes are spot on. But any other notes are off. I could not rectify the problem by changing the overall scale of my Strat setup, changing the distance from the hex pickup to the bridge, adjusting the fines in the individual 12 string setup, nothing that obvious.

I did just buy this used and the wiring was a mess. I had to re-solder some connections (I followed the wiring diagrams by Fender published often in this site) and it's possible that there is something inherently wrong with the Roland system, but maybe someone out there has another experience.
