Title says it all...what's the difference between them?.....

Imagine having 6 compressors in your signal chain, one operating on each string, instead of one compressor that takes its input from all 6 strings mixed together.  Now imagine having 6 distortion pedals in your signal chain.

So it potentially applies a separate fx to each string?...or it always does?

The Poly FX always apply to each string individually, though your ability to control them is not on a per-string basis.  You are given a balance control.  At least that is how they're implemented on the VG-99 - not sure if Roland/Boss has made any changes with the Poly FX on the GP-10.

It is not a distinct effect per string, though.  You can't apply distortion to one string and comp to another.

There's a separate multi-effects section for each channel and a poly effects section (one effect per string) that can be used on either channel, but not both at the same time.

Polyphonic effects—or "Poly FX" allow you to apply powerful
effects processing to each string individually. Available
Poly FX include compression, distortion, octave, and Slow
Gear.
