the problem seems only occur when I set it lower than the standard tuning

Do you mean tuning your guitar lower or alt tuning lower?
If its the first , my guess that's the problem.

The DSP Alt Tuning is designed to work best when your guitar is in standard tuning A=440Hz
QuoteI just realize when I put my capo on, the alt tuning will sounds like trash
I wonder if the capo causes the intonation problem?

True a "misplaced Capo  - negatively impact DSP generated Alt Tunings

Wait a sec. If you use the gr55 to digitally retune to open A, and you barre across the 5th fret with your finger, you should hear a chord that is in tune.

So how could it make a difference if you're putting a capo on that fret vs. your finger or a guitar slide?

I don't understand why you would capo at the 5th fret, and then tune down?

I mean both, I tuned my guitar in standard tuning then retune it in GR55

The reason I put a capo on then lower the tuning is because it makes the fretting much easier for some stretching chord
