I would like my synth/guitar 3-way switch to kill my magnetic pickups in the "synth" setting.

Is this possible?

Yes, It should do that anyway.

Are you using a GK-2, GK-3, or internal GK Kit pickup?

making it work will be different steps depending on your GK processor type

I understand you have a GC-1 and GR-55

Um no my main GK guitar right now is a telecaster with an internal GK install. The GC-1 is just my backup now.

What I want is a magnetick pickup jack output killswitch. So that I can use the switch to select between synth output which goes to a different amp than the jack output without having to mess with otherwise muting the jack output (I use both outputs on the guitar simultaneously).

So it will need some soldering and wiring. I was just wondering whether it is possible at all to add this functionality to the 3-way switch in addition to it's normal blend function for the 13-pin output.

If you don't want to add an extra mini toggle switch, you could replace the DP3T mini toggle with a 3P3T (double pole the triple pole) switch.
switch is on-off-on type.
And wire the guitar out jack to short circuit when not required.

replace with a switch like this

Could also replace the volume knob with a pull switch/volume to kill the output.
